I feel like Bill does have feelings for Puff but is confused over them because she's a Pokemon (just because he has an Eevee fetish doesn't mean he's sexually attracted to REAL Pokemon, probably just those humanoid Pokemon porn people seem to make all the time), and that the constant stream of people asking about it made him uncomfortable. If Bill does live for the entirety of the Nuzlocke and gets a chance to become human again, I kinda hope he makes Puff into a human as well, and if not then they just stay as Pokemon together.
